It was their second of three first-half scores, following a second-minute score from Stuart Hogg and a first test try by Stuart McInally on the stroke of half-time.
Scotland, who lost WP Nel to injury in the first half, led 25-10 at the break.
A second from McInally and tries from Alex Dunbar and Peter Horne secured victory for Gregor Townsend's side.
They face the All Blacks next Saturday and Australia on November 25.
